Sore knees can be caused by a number of different factors... first question I would ask is whether you have sorted out some decent running trainers? Asics, Nike etc etc would be best.
Second question I would ask is whether you have gone from zero to hero? Running is a huge amount of impact and it will take a while for you to build up resistance if you haven't run much before... ease yourself into it and mix up your run duration and intensities.
Third question would be terrain... are you mainly road running or off road?
